What is the best way to set up a stylish graphic design portfolio, where, maybe rolling over a small thumbnail reveals the image, and can then be hit to open in new window??

theres no real "one way", everyones opinion will differ. i for one, prefer the minimalist approach wherein a single graphic can perform several tasks (yet all extremely intuitive). while many people prefer a sensory overload approach you may find on several japanese and game-related graphic design sites.

can you give us some more info, for instance - what is your specialty, include some graphics as well so we have something to go on.
